Shared dir and key-based authentication

RE: FTP over SSH I've set the key-based authentication with sucess. Now I can log without password from one machine to another. The problem is that when log without password into other machine, the shared dir I use seems to be empty and when I try to go to some dir inside of it, i get a "Permission Denied".

What is the problem?

Note: This shared dir is used as a shared home on the windows machines.
