I prefer keeping root at the cygwin level, as many utilities rely on the
directory structure to execute, especially the location of /bin. You might
want to consider changing the cygdrive prefix to something like "/" the root
of c: would then be /c/.

It is in the registry under hkey_local_machine\software\cygnus
solutions\cygwin\mounts v2\/native
Change the value to whatever you woulld like.
